: I found the cause, in this particular case at least. I had extracted a portion of the model and as you know when you do that maya groups the objects along with the transform node. As a matter of practice I normally ungroup the objects and delete history on bits I extract but did not in this case. After ungrouping and deleting the transform node the split was no long offset. It is still definitely a bug in 2012 though as I went back to my other machine with 2010 and 2008 and this offset thing does not happen.
